I found a new server for more board without the nasty pop ups. I cannot tell if they are in safe mode or not. If they are (my current one is), is it possible to just transfer my entire board over? If they aren't, how would I get my current board installed there without losing any members or posts?

Yes you should be able to transfer over, and make sure you get a dump of your database ;)

what exactly is involved? I use ftp of course. I basically downloaded the entire site and then upload to the new server. What is the chmod for evrything? And how do I get a copy of my database? Lastly, will it work if I am copying from safe mode to a non-safe mode?

yes safe to non-safe it will work.

files are 666 and folders are 777

you'll have to dump the yabbse database from a database tool, consider phpmyadmin.
